Figure 41 ImageJ workflow for counting bacterial cells and measuring their fluorescence intensities on a selected area. The first step is to use the Bright Field Image, containing all cells as a mask. The image should be duplicated and transformed into an 8-bit format. The next step is to subtract the 8-bit Image background and then set the optimal threshold for detecting as many cells as you can. The last step is to run the particle analysis directing it from the current mask to the Merged Image. Below: An example of the explained method.
